Significance Thresholds in Genome Scans – Which Threshold to Use to Maximise the Accuracy of Subsequent Marker Assisted Selection

چکیده
Our aim was to investigate the effect of the level of stringency of quantitative trait loci (QTL) detection in a genome scan on the accuracy of subsequent maker assisted selection (MAS). A genome scan and subsequent MAS were performed in a population of simulated pigs. The accuracy of MAS was greatest when QTL with P < 0.10 (on an individual gene basis) in the genome scan were used in MAS. More stringent thresholds reduced the proportion of genetic variance accounted for by detected QTL. Lowering the significance threshold from P<0.10 to P<0.25 resulted in a large number of false positive results, with the consequence that the variance accounted for by marked QTL was overestimated. and accuracy of MAS reduced. While criteria P<0.10 maximised the accuracy of MAS, it may not be the most profitable threshold. Using more stringent thresholds greatly reduced the number of markers to be typed without greatly reducing accuracy of MAS.

The Pattern of Linkage Disequilibrium in Livestock Genome
Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...
متن کاملThe Impact of Different Genetic Architectures on Accuracy of Genomic Selection Using Three Bayesian Methods
Genome-wide evaluation uses the associations of a large number of single nucleotide polymorphism (SNP) markers across the whole genome and then combines the statistical methods with genomic data to predict the genetic values. Genomic predictions relieson linkage disequilibrium (LD) between genetic markers and quantitative trait loci (QTL) in a population. Methods that use all markers simultaneo...

Background: Cortical Evoked Response Audiometry (CERA) refers to prediction of behavioral pure-tone thresholds (500-4000 Hz) obtained by recording the N1-P2 complex of auditory long latency responses. CERA is the preferred method for frequency–specific estimation of audiogram in conscious adults and older children. CERA has an increased accuracy of determination of the hearing thresholds of ale...

Literatures have reported that a lot of drought related genes were cloned and individual gene showed positive effects under controlled stress experiments, but were not much effective in the field. Although, the progresses by conventional breeding approaches were achievable as some drought varieties have been released to the farmers in the recent years but this is not adequate to cope up with th...
متن کاملJust Noticeable Difference Estimation Using Visual Saliency in Images
Due to some physiological and physical limitations in the brain and the eye, the human visual system (HVS) is unable to perceive some changes in the visual signal whose range is lower than a certain threshold so-called just-noticeable distortion (JND) threshold. Visual attention (VA) provides a mechanism for selection of particular aspects of a visual scene so as to reduce the computational loa...
